I would highly suggest buying it online through Newegg--they're one of the best online retailers. And yes, there will be a noticable difference between the 6800 and the 6600GT. The 6800 has 4 more rendering pipelines and 256 bit memory (as opposed to 128 bit). And if you do some research, you can softmod this card and unlock pipelines and shaders to get it to the 6800GT level which is a ~$300 card.
