RandomHero
If you're going to take out the mods, just uninstall and reinstall.

Kriegz
It should let you play online with mods, what exactly crashes?
AcousticNut
You should make a copy of you 'data' file prior to installing any mods. This has saved my butt on plenty of occassions when a mod hosed my game. Copy the data file sans mods and rename it "Default Data". Anytime you want to play online, go to your MVP folder and change DATA to "CUSTOM DATA", then change "DEFAULT DATA" to "DATA" and your mods are removed with minimal effort. big shmooz
I play IP to IP against my friend & he does not have any mods installed (even though I have loads) & our game plays fine. (we do use the same rosters though & we have the same datafile.txt) Come to think of it, are you using a modified datafile.txt file? If so, this may be the cause if the person you are playing does not have the same one as you. Because I remember last years game when I played my friend online, till he installed the same datafile.txt that I was using, we crashed also. Once he installed the same one, everything was fine.
